Yes, they can co-exist. Mercy certainly does not obstruct justice and they can exist together in the present world. In fact, Mercy is a very important part of Justice. Mercy is to forgive a person for his wrongdoings, while Justice is to enforce punishment to someone who contravene the law or simply mean equality. Justice is not a mean to seek revenge, but to let the 'perpetrator' know that he is wrong and punish him so that he can learn his lesson, therefore, Mercy should be shown when punishment is being enforced.
An example is the case in Iran, when their law is 'an eye for an eye'. However when a woman was disfigured after a man poured acid on her face and after the perpetrator was caught, she didn't want to enforce the punishment on him, at the last minute when the police were going to pour acid on the perpetrator's face, she displayed acts of mercy and decided to drop charges and let him go. She wanted him to learn his lesson the soft way.
This proved that Mercy and Justice and co-exist in our current society. A quote from Portia in the Merchant of Venice.

Quality of mercy is not strain'd,

It droppeth as the gentle rain from heaven,

Upon the place beneath. It is twice blest:

It blesseth him that gives and him that takes.
